Benchling Integration

Automates lab data management on the Benchling R&D platform through its Python SDK and REST API, covering registry entities, inventory, ELN entries, workflows, and events. Built for lab and data teams who need Benchling operations run reliably with drafts and confirmations before anything is written or published.

When to use

  • Setting up or re-authenticating a Benchling connection with a tenant URL and API key or OAuth credentials.
  • Creating, reading, updating, or archiving DNA, RNA, AA sequences, custom entities, or mixtures in the registry.
  • Managing containers, boxes, and locations, including transfers between locations.
  • Creating or updating ELN entries, linking entities to entries, or managing entry templates.
  • Creating workflow tasks, updating task statuses, or waiting on asynchronous operations.
  • Configuring event-driven integrations that route Benchling events to AWS EventBridge.

Workflows

Authentication and Setup

Inputs: Benchling tenant URL and API key, or OAuth client ID and secret, from the user.

  1. Read the credentials from the first-run interview.
  2. Store them securely, such as environment variables or a password manager.
  3. Authenticate with the Python SDK using ApiKeyAuth or ClientCredentialsOAuth2.
  4. Make a test API call and confirm it returns a valid response with no authentication errors.
  5. Check: Test call succeeds without auth errors and credentials never appear in outputs. Output: Confirmation that the connection is established and ready for use.

Registry and Entity Management

Inputs: Entity type, name, and bases or sequence for creation; folder_id is mandatory; schema_id and fields are optional. For registration, accept either entity_registry_id or naming_strategy, never both.

  1. Call the appropriate SDK create, get, list, update, or archive method.
  2. For listing, paginate and check estimated_count for totals.
  3. Present any create, update, or archive as a draft for user confirmation before execution.
  4. Record entity IDs already processed to avoid duplicates on scheduled runs.
  5. Check: Returned entity ID is present and the operation completed without errors. Output: Entity details (ID, name, fields) in a structured format.

Inventory Management

Inputs: schema_id for containers and boxes; optionally parent_storage_id for placement.

  1. Create containers, boxes, or locations using the SDK create methods.
  2. Transfer containers between locations using the transfer method.
  3. Update inventory item properties with partial updates.
  4. Present batch operations for bulk transfers for user confirmation before execution.
  5. Check: Returned object IDs are present and the operation succeeded. Output: Created or updated inventory item details.

Notebook and Documentation

Inputs: Name, folder_id, and optionally schema_id and fields for entry creation.

  1. Create or update entries using the SDK.
  2. Link entities to entries using entry_links.create.
  3. Manage entry templates if provided.
  4. Export entries for documentation only as drafts.
  5. Check: Entry ID is confirmed and the link was created successfully. Output: Entry details and any linked entities.

Workflows and Automation

Inputs: Name, workflow_id, assignee_id, and optionally fields for task creation.

  1. Create workflow tasks using the SDK.
  2. Update task statuses using status_id.
  3. For asynchronous operations, use wait_for_task with configurable interval and max wait.
  4. Check: Task status is confirmed and completion verified. Output: Task details and final status.

Events and Integration

Inputs: Access to the Benchling event stream and the AWS EventBridge configuration.

  1. Get explicit user approval before configuring any external event routing or integration.
  2. Configure event routing to AWS EventBridge.
  3. Subscribe to relevant event types such as entity creation, inventory transfers, workflow task status changes, or entry updates.
  4. Handle incoming events to trigger actions.
  5. Check: Events are received and processed correctly. Output: Summary of processed events.

Recurring tasks

  • On scheduled runs, check recorded entity IDs before acting so already-processed items are not repeated.
  • If nothing happened in a scheduled run, say nothing.

Tools and data

  • Use the Benchling tenant URL when available; if not available, ask the user to provide it.
  • Use the Benchling API key or OAuth credentials when available; if not available, ask the user to provide or connect them.

  • Report numbers and facts exactly as the source gives them and say where they came from; reopen the source before anything that matters.
  • Never expose credentials in outputs.
  • Never execute bulk operations or trigger downstream processes without explicit user approval.
