Plant Genomics MCP server

by musharna

Look up plant genes across 23 public databases and get one combined answer in your chat.

Flow diagram: you ask your AI “Tell me about the Arabidopsis gene AT1G01010”, the Plant Genomics MCP server reaches Ensembl Plants, UniProt, KEGG, PubMed and BLAST, and you get back one combined answer.

This is a helper for people who work with plant genes and want answers without clicking through a dozen websites. You ask your AI a normal question about a gene, and it goes and checks the public plant databases for you. It is handy for plant biologists, students, and anyone doing crop or Arabidopsis research.

What is an MCP server? The 30-second version

On its own, your AI can only chat with you using what it already learned. An MCP server is a small helper program that gives your AI a new skill or a connection to an app or service. This one connects your AI to plant genomics sources like Ensembl Plants, UniProtKB, KEGG, and STRING-DB. Once it is connected, your AI can look things up in those places for you when you ask.

What this MCP server does

You ask your AI a plain question about a plant gene, for example what it does or which pathways it belongs to. The AI picks the right lookups from this helper, like Ensembl Plants for the gene record or UniProt for the protein. The helper then talks to those public databases over the internet and collects the answers. It can also run several lookups at once for a whole list of genes. You get one combined answer back in your chat, with the details pulled together.

What you can do with it

  • Look up a plant gene by its locus name, like AT1G01010
  • Find the protein record and GO annotations for a gene
  • See which KEGG pathways a gene belongs to
  • Find interaction partners and coexpression neighbors
  • Search recent papers that mention a gene
  • Run a BLAST sequence search
  • Check enrichment for a whole list of genes

Try asking your AI

  • “Tell me everything about the Arabidopsis gene AT1G01010: its function, GO terms, KEGG pathways, interaction partners, and recent papers.”
  • “What is known about the rice gene Os01g0100100?”
  • “Which genes overlap the region chr1:1000000-1010000 in Arabidopsis?”
  • “Run GO enrichment on this list of genes and tell me what stands out.”

What it gives back to you

You get back a written answer in your chat, with the facts gathered from the databases. That can include gene descriptions, GO terms, pathway names, interaction partners with scores, paper titles, or enrichment results. For a list of genes, you get a summary across the whole set. It does not change anything in those databases; it only reads.

Before you start

What you need

  • The Claude desktop app or another AI app that supports MCP servers
  • uv installed on your computer (the install command uses uvx to fetch and run the server)

Install it with your AI

Add Plant Genomics MCP server to your AI, no technical skills needed

You don't install anything by hand. You copy one prompt, paste it into an AI that can work on your computer, and it checks, installs and connects the server for you, asking you when it needs something.

Sign in to get the install prompt

Members get a ready-made prompt that lets the Claude desktop app check Plant Genomics MCP server, install it and connect it for them, step by step. You don't need any technical skills: you copy, paste and answer a few questions. Your connected AI can also find and install any of the 4,066 MCP servers here for you.
