Noodle Biomedical Literature MCP server

by helena-bioinformatics

Lets your AI search biomedical papers and follow their citation and topic links.

Flow diagram: you ask your AI “Find papers about BRCA1 and DNA repair”, the Noodle Biomedical Literature MCP server connects it to Noodle, and you get back A list of papers in your chat.

This is a small helper that connects your AI assistant to Noodle, a public collection of biomedical research papers built from PubMed. Once it is connected, you can ask your AI to find papers on a topic, look up a specific paper by its ID, or show you what is related to it. It is handy for researchers, students, clinicians, and anyone who needs to dig through medical and biology literature without clicking around a website.

What is an MCP server? The 30-second version

On its own, your AI can only chat with you using what it already learned. An MCP server is a small helper program that gives your AI a new skill or a connection to an outside service. This one connects your AI to Noodle, a public biomedical literature collection. So when you ask about a paper or a topic, your AI can actually look it up there and bring real results back to you.

What this MCP server does

You ask your AI a question about biomedical literature in plain words. Your AI sends that request to this helper, which talks to the Noodle service. Noodle searches its public collection of PubMed-derived papers and sends back matching records, details, or a small map of related papers. Your AI then shows you the results in the chat, with links back to the source.

What you can do with it

  • Search biomedical papers by topic in plain language
  • Look up a paper by its PMID, DOI, or PMCID
  • Get full details for a specific publication
  • See which papers cite a paper or are cited by it
  • Find papers that are topically similar to one you have
  • Walk a few steps through a citation or topic graph
  • Check how big and how fresh the paper collection is

Try asking your AI

  • “Find papers about BRCA1 homologous recombination”
  • “What publication is PMID 35008774?”
  • “Show papers related to this article through citations and similar topics”
  • “Walk two hops from this work ID and keep the link types”

What it gives back to you

You get back lists of papers with titles, IDs, and source links, or a single paper's details. For graph requests, you get a small set of connected papers with the type of link between them. Everything appears as text in your chat, ready to read or copy.

Before you start

Good to know

Search rank and graph links are discovery signals only, not proof that a paper is scientifically valid or that a treatment works.
